So my girlfriend recently downloaded a file that turned out to be a bit dodgy and added Microcosm - New Tab to Chrome. We promptly deleted the extension, however, on the New Tab page on Chrome she now cannot remove any of the websites that are there, and the list of websites is now fixed.

Tried so far:
- Anti-virus scans through Avast and Defender and got nothing.
- Checking for Root Kits, but wasn't able to launch TDSSKiller on her system for some reason. Run the .exe and nothing would appear, 3 new processes were created them promptly disappeared.
- Reinstalling Chrome.
- Resetting Chrome.

Any advice?

I'll pass this on to our threat labs. If you have any kind of sample, you can send it to us: https://support.avast.com/en-us/article/258/

That being said, it looks like this is more "adware" and not necessarily harmful (but more info would help!) Did you run a "full scan" or just a "quick scan?" Thanks again for your feedback and glad you were able to clean this up.

(On a side note, Avast Cleanup can remove unwanted toolbars and junkware: https://www.avast.com/cleanup)
