When I play games I'll get moments where the fps lowers and my cpu usage goes right down. My CPU usage also drops when I use prime95 and on open hardware monitor my usage doesn't go past 60 degrees.
PC specs:
CPU: AMD FX8350 (with a cooler master hyper 212 evo)
GPU: EVGA GTX 960 4GB
Motherboard: Asus M5A78L-M/USB3 Motherboard with Socket AM3+, up to 32 GB DDR3, USB 3.0, uATX

Although yhat mobo is supposet to support your cpu, its power delivery system(3+1 phase and not cooled) can't deliver all that cpu needs in full throttle. As a rule of thumb ppl generally don't recommand going for anything less than the 970 chipset for these 125W CPU, wiht hte safest bet beeing 990fx.
So your MB "supports" that CPU as in it works in windows and light apps and thats about it.

and is there anything I can do to help prevent it with my current set up?
Also my friend has the same cpu as me but he has a GA-78lmt-usb3 and it works fine on his, I also use to have one but my board died.
His board is a 4+1(not ideal, but if good quality will work) phase and the VRMs are cooled.
Using your system like this will not damage any components. It's probably that those vrm's are overheating and throttling down to protect themselves.
There are a few steps you could take:
- open your case and have a fan blow in it so it directly hits the vrm's and try prime95
- if that works, you coult get some passive heatsinks to cool your vrms or have a small in case fan blow over them.
If all that doesn;t work, undervolt your cpu as much as you can and underclock it as little as possible. Better to have a lower avereage than those unplayable dips in fps
