Problems playing mkv's on HTPC

Hi all.
I am in need of some help in getting mkv movies to play smoothly on my HTPC. The spec is as follows ;

Asrock z68 extreme 4 gen 3 motherboard
120gb ssd (for os and programs only)
Intel i3 2100 processor running @ 3.1ghz
4gb ram
Windows 7 Ultimate
Power DVD 13

All media is from a home server running raid1 drives hard wired from server and HTPC to router over a gigabit network.

The main problem I am having is that mkv videos don't play smoothly. Occasionally there is a slight stutter (which although it is irritating I could just about live with it) but the further you get through the film the worse it gets sometimes to the point where it will judder for a few seconds, it is then unwatchable.
I also play bluray iso's these will play perfectly though even full frame packed 3d!!

As an attempt to solve the issue I did a fresh install of windows 7 but this did nothing to help.

At the moment I am just using Power DVD 13 as I have wiped everything else, they did all perform similarly before the wipe though.

I would consider breaking the machine down, selling the parts and buying a standalone media player if that would play perfectly, however it would need to be able to play iso's and mkv's and be able to play frame packed 3d (hdmi 1.4), also it will need to be able to access all of the files from a nas source without issues.

Any help would be greatfully received.
