I am trying to render a ten second avi video at 1080p 29.97 fps using Adobe After Effects.
The video is way too laggy and the audio cuts in and out.

Specs:
AMD FX-4300 x4 - 3.8 GHz
EVGA GeForce GTX 760 2GB GDDR5
1 TB HDD
120 GB SSD (Boot)
Corsair Vengeance 16 GB RAM

Instead of using After Effects to render the clip you could try something like MPEG Streamclip (http://www.squared5.com/), Handbrake (http://handbrake.fr/), or Any DVD Converter Pro (http://www.any-dvd-converter.com/products.html).
MPEG Streamclip and Handbrake are free. Any DVD Converter Pro is $39.95. Any one of those would probably work better than AE for converting the video to another format. What version of AE are you using? If part of an Adobe package, do you have Adobe Media Encoder (AME)? If you have AME, have you tried using it instead of AE since you are dealing with raw footage?
